How do I run it in a window rather than full screen?

Run the AmiKit.exe launcher, press the "Configure WinUAE" button, and change the following settings in WinUAE:
Display -> Settings -> RTG mode -> Windowed

Then save the settings:
Configurations -> mark the AmiKit_v1.UAE entry and press the Save button.

I am not sure if the proxy settings can be set in WinUAE directly. I think you can set it in Amiga browsers like IBrowse or AWeb. I have never needed such a feature so I don't know exactly. Sorry.

I've found it. Open the IBrowse settings window, doubleclick the Network entry and three more entries appear below. One of them is Proxy.
