Is it possible to change the settings for this tool?
I mean to add another resolution.

My MacBook Air is using a resolution of 1366 x 768.

Yes, it is possible, but it would require a LOT of time to fine-tune everything for such a resolution. At this point it is simplier to select the resolution that is very close to your one (so all the icon and window position get adjusted to the resolution) and then change the screenmode to your preferred one using the standard Screenmode tool. If something is displaced a bit, eg. Icons, just move them and snapshot their positions.

But then the AmiKit splash screen seems to be wrong.
I can live with this solution, it is ok. I just thought maybe...

Yes, the splash screen is another thing to fine-tune, actually to re-paint.
I would recommend to turn it off to avoid changing screenmodes during startup. AmiKit will boot faster. Look into FAQ how to do it. http://amikit.amiga.sk/faq.htm

Thank you, disabling splash screens makes it much more easier.
